Why not...

Set a character limit or height limit for notifications

Might be a good idea to set a character limit or height limit for notifications. This would prevent a single notification from taking too much space on the screen and also to prevent the notification from being partially pushed off the screen.

Ideally, the emesene plugin developer would limit the length of text that is sent to Snarl themselves. That way, they can apply special formatting to the text at source rather than let Snarl guess at it.

Developers can't set a limit per se; it's the end user who can control the about of lines of text which are displayed in a notification.

When I was testing that Emesene plugin I noticed that if the user received a large message it would sometimes get pushed of the screen at the bottom. I'm was using a 10" netbook at the time if that makes a difference. But if developers can add a limit I will try and take a look. But I do think that snarl itself should have some type of hardcoded limit.

You can already limit the number of lines of text a notification is allowed to display and we encourage application developers to be sparing with what they put into notifications. Can you post some examples of overly large notifications?
